I contacted Assimil about my concerns and here was their reply:
We suggest you wait until the active phase before starting to concern yourself with accents, spelling, punctuation and so on. The most important thing when you start out is to get used to the “music” of the language, particularly since French has some sounds that don’t exist in English (such as “en” or the vocalised “r”). Remember, too, that there are many differences between the way words are written and the way they’re pronounced (think of “rough” and “bough” in English). If you rely on the written words at the outset, you may have pronunciation problems further down the line.
That said, this is a self-learning method, so if you feel happier writing words down , then do so. Likewise, if you want to quiz yourself on word gender (masculine v. feminine, a bugbear for English speakers, but at least you don’t have a neuter case as well, like you do in German or Russian!), that’s fine too. Our only hard-and-fast rule is to pick up the book on a daily basis. If you don’t have time to finish an entire lesson, don’t worry. Just make sure you do a little every day. Apart from that, you can basically do anything that you feel will help you to learn.

I like their attitude! As I never tire of saying - you do what works for you.
As we have the instructions for the Passive Wave from Dutch with Ease further up this thread, I thought I'd post the ones for the Active Wave as well which are also more explicit than most:
Now you begin the active phase of your study.
Learn each new lesson as you have done until now (Review the method recommended on page VII** to be sure you are still following it correctly).
In each new lesson you will be reminded to go back and review one of the earlier lessons, starting with Lesson One. Your general knowledge of Dutch will now allow you to master the earlier lessons with ease!
Use the following procedure in the second wave of your study:
1. Read the lesson, repeating each sentence once. If you have the recordings, listen to them carefully.
2. Cover the Dutch text and try to reconstruct it, looking only at the English sentences. Make an effort to do this both out loud and in writing. This is the most important part of the second wave!
3. After you have finished, uncover the Dutch text and carefully correct any errors you have made.
After each new lesson, you will be told which earlier lesson you are to review in this precise way. This second wave of your study will lead to an active and, in a very short time, spontaneous knowledge of Dutch.
** This is obviously the Passive Wave instructions detailed previously.
