1. The contract has been delivered to us in PDF version.
2. The contract has been delivered to us as a PDF file.

Which expression is more correct or natural?
If neither of them is correct, how to express the same meaning?

I would definitely say that #2 sounds correct. The first sentence doesn't sound right.

As it stands, (1) is bordering on the incorrect, but if you changed it to:

"The contract has been delivered to us in PDF format."

it would probably be considered a little more elegant than (2)

"in PDF format" is what I would have written.

If you exchange "format" for "version," then (1) works, though it sounds a bit terse,
perhaps like something out of an instruction manual.

(2) sounds fine; if you sent that message to me, I'd assume you were a native speaker. It
sounds relaxed and just a touch colloquial.

Personally, I'd go with (2), as (1) sounds like a computer-generated response.

I would actually say:
The contract was sent to us as a PDF.

I'm a computer programmer and for me, we send files and PDF implies file so I wouldn't say the word.

I vote for:

"... delivered to us as a PDF [file]." <-- first choice with word "file" being optional. Although technically redundant, most people don't know that, so I'd say using "file" is perfectly O.K.

"... delivered to us in PDF format." <-- not as good as the first, but O.K.

I've used 2 with and without including "file" (using sent not delivered).
