What I consider to be mysteries, or at least unsolved questions:

- Was Old Chinese/Archaic Chinese (not to be confused with the later Classical Chinese) non-tonal? If so, what were its phonological characteristics?

- What is the precise relationship between Old Japanese and the various languages of ancient Korea?

- The Etruscan language, where did it come from?

- Was Sumerian truly an isolate, or could it be linked to other languages in the region?

- Proto-IE has often been linked to Proto-Uralic - could anything similar be posited for a link between PIE and Proto-Semitic?

I'm thinking more along the lines of the biology analogy rather then the simplistic tree analogy, which another poster mentioned.
