The University of Hawaii offers a very comprehensive and free on-line course in Indonesian here:

The materials available online include PDFs of 113 lessons, amounting to over 1,200 pages, with accompanying audio and other materials; the website says the course should take 350 hours to complete, so it ought to be pretty complete.

Thanks for sharing daristani (and mgr.graham). Seeing snoonan's reply reminded me about the SE Asian courses they were working on. I wonder what came of those...
Also, looking through the "Indonesian Way" site it does look really comprehensive, it's also interesting that there are Anki decks included for each module. The first PDF mentions that the course is designed to take you to B1, though they recommend using the course with a teacher.
