As I said before, as long as you understand what the romaji are supposed to represent, there shouldn't be any pronunciation problems at all. It's just a case of switching over when you've learned the kana.

It helps that there are only really romaji systems used in text books, and then one is more used than others. When I was starting out in Korean, I got so fed up of all the different transliteration systems, I did what I didn't do for Japanese and focussed on learning to read the hangeul. The prize for the most annoying transliteration system goes to 'Assimil' because they have two systems going on under the hangeul and that is so distracting. So there is a case for learning to read native script first under some circumstances.

I would say it's annoying, but I would say, that if you don't know Kata, Hira and Kanji
it is helpful. But, it should be removed with time.
