It might depend on how long you've been typing japanese. I type は and pronounce it "wa" in my head when it's meant to be a particle. So a "ha" will come out instead of a "wa" when I'm typing romaji if I'm not really careful.
I would probably always transliterate を as "wo" though. The reason is that it is phonetically distinct from お. The only time they sound the same is when pronounced in isolation. Depending on what comes before を it will sound like yo, o, wo, mo and sometimes even bo. Most particles actually sound a little different but that's probably because of where they're placed and how they're used more than being phonetically distinct.
